Argentina earned a controversial late penalty try to hand new Scotland coach Frank Hadden a defeat in his first game in permanent charge at Murrayfield.
Scotland edged into a 19-16 lead with 20 minutes left but had no answer to the Pumas' sustained late pressure.
The Scots led 13-6 at the break after Dan Parks gathered his own chip to score, as well as adding a drop-goal.
Argentina hit back through wing Francisco Leonelli and earned the penalty try in the 70th minute.
The crucial score came after Scotland - down to 14 men with the sin-binning of Simon Taylor - conceded a succession of penalties on their own line and eventually referee Kelvin Deaker decided enough was enough.
Federico Todeschini also kicked three penalties and two conversions to extend Argentina's winning streak over Scotland to 15 years.
Scotland, who also had three penalties and a conversion from full-back Chris Paterson, remain below the Pumas in the IRB rankings.
