Winger Richard Haughton inspired Saracens with two stunning tries, despite only playing because Paul Bailey was stuck in traffic.
Haughton's tries proved decisive for the home side, who won for the first time in four matches.
Northampton dominated both possession and territory but failed to cross the Saracens line during the match.
Alan Solomons' side - who were much-fancied at the start of the season - have now lost four straight games.
Saracens coach Rod Kafer paid tribute to man-of-the-match Richard Haughton after the game.
"Richard lacked a bit of confidence in the last couple of games," Kafer said.
"But he took today as a shot in the arm after being told he was playing only 10 minutes before the start. It's amazing how these things go."
He added: "Northampton play a very confrontational game, and we dealt with it quite well after being bashed up last week against London Irish."
Northampton coach Alan Solomons said he was refusing to panic, despite his side losing their fourth game in a row.
"By panicking and getting alarmist you would really cause problems - that's the last thing we should do," he said.
But the South African, who took over the Saints in the summer, said he was concerned his side had not scored any tries.
"I'm not happy with that - it's about taking our opportunities and at this level of the game you have got to take your chances," he added.
