Chris Sutton tasted defeat at Sincil Bank for the first time as Lincoln boss after Marc Richards and Louis Dodds fired Port Vale to victory.
Chris Herd and Chris Fagan were denied by the woodwork before Vale went ahead when Richards capitalised on a mistake to score the opener.
Lincoln levelled when Vale keeper Chris Martin fumbled a long throw from Eric Lichaj into his own net.
Richards then set up Dodds for a tidy finish that proved decisive.
Lincoln City manager Chris Sutton told BBC Lincolnshire:
"Obviously we're disappointed. I can safely say we had enough chances to win two games, really good chances as well but we were sloppy defensively and both goals were avoidable.
"The boys are disappointed because we felt we did enough. It was one of those nights but if we keep working away and creating chances like we did then hopefully we'll win more than we lose.
"We're in a relegation battle and the sooner we're aware of it the better."
Port Vale manager Micky Adams told BBC Radio Stoke:
"It was a hard-earned win, we showed a lot of character and desire and I was pleased with the performance.
"Chris Martin is a young goalkeeper, he made two great saves in the first half and then he drops the ball.
"It's his first real mistake and it won't do him any harm in the long run."
