Andy Barcham's second-half equaliser earned 10-man Gillingham a precious point in their bid to avoid relegation.
The visitors took the lead when David McCracken was on hand to tap in after Luke Chadwick's header had hit a post before Adam Miller levelled from range.
After the Gills lost Dennis Oli to a second booking, Jermaine Easter put MK Dons ahead with a neat finish.
But Barcham held off Gary Richards to score the goal that keeps the Gills two points outside of the drop zone.
Gillingham goal scorer Adam Miller told BBC Radio Kent:
"We were playing up until that changing point in the game. We've gained in confidence every week.
"We've gone behind twice and had a man sent off and you can see the confidence the boys have got."
MK Dons assistant manager Karl Robinson told BBC Three Counties Radio:
"It's disappointing the way we conceded the goals, or should I say the way the officials gave the crucial decisions to them.
"When things go against us we don't defend and do the right things."
