Izale McLeod sent Charlton back top of League One as the Addicks ended a run of three league games without a goal.
The home side took the lead through Sam Sodje's powerful header from Matt Spring's corner.
But Huddersfield deservedly levelled when Anthony Pilkington scored with a wonderful 25-yard free-kick.
However McLeod won the game moments into the second half when Sodje flicked on Christian Dailly's free-kick and McLeod guided home a header.
Charlton are now a point clear of second-placed Leeds but the Yorkshire side, who play on Monday night, have two games in hand.
Charlton manager Phil Parkinson told BBC London 94.9:
"We're very pleased. It's always nice to be at the top.
"At half time we said to the lads what greater incentive do you need to go and see this game through and get the victory and when you pick up the papers tomorrow morning to be sat top of the table.
"The media made quite a big thing that we hadn't scored for three games but we'd scored four against Barnet and the 'goal drought' wasn't really a big thing for us.
"We did and work on having more desire to get in the box and we certainly carried more of a threat going forward today."
Huddersfield Town boss Lee Clark told BBC Radio Leeds:
"I've said to the boys that in general we deserved at least a point today, if not more.
"We came here and played some good stuff and created lots of good opportunities, but we've let in two bad goals from set-pieces.
"When you don't defend set-pieces right you get punished and we have been twice today.
"We've played well, but come away with no points and, come the end of the season when the table is done, there are no little notices that say you played well here and there. It's the points total that counts and we need to make that bigger."
