England captain Michael Vaughan suffered an injury scare as Yorkshire closed day two 52 ahead at 49-2.
Vaughan was hit on the finger by a rising delivery from Australia seamer Stuart Clark, and after briefly batting on, decided to leave the field.
Earlier Michael Brown, who made only 96 runs in seven Championship innings last season, struck 15 fours in his 105.
Keeper Nic Pothas added an unbeaten 70 with nine fours and a six but Hampshire folded to 296, a deficit of three runs.

It was a fine catch from keeper Gerard Brophy that brought Yorkshire back into the match on the second afternoon.
Hampshire were coasting at 158-1 when John Crawley was snared down the leg-side by a fine take from Brophy, who took five catches in total.
Brown recorded his second successive Championship century until he was trapped on the back foot by Tim Bresnan, who claimed four wickets.
As wickets tumbled, Pothas helped to add 43 for the ninth wicket and 21 for the last, reaching fifty with a hooked six off Darren Gough.
